This is a really cool idea for a tool. Animations and collision shapes are definitely way easier to do visually. How restrictive is your indie license and what would the cost be once Objecty is released?

The simplest way would be to use a visual trick instead of layering. Have the bridge be a simple image instead of a tileset and just have a collision box covering each entrance to the bridge (above and below) and depending on the last one hit draw the bridge before or after the player sprite. I don't really understand what the picture is suppose to mean but I personally recommend GraphicsGale for pixel art.
